物語が始まる数ヶ月ほど前、街では交通事故や工場の爆発、地下鉄の暴走が立て続けに発生していた。
加害者達は突如豹変したかのように事件を起こし、事が終わった後に「なぜそんな事をしたのかわからない」と語っている。世間ではこれを「精神暴走事件」と呼び、人々は恐怖していた。
主人公はある理由により、春から東京の秀尽学園への転入を余儀なくされる。
転入初日、通学途中に出会った同級生の坂本竜司とともに学校へ行くも、着いた先は学校ではなく謎の古城である「パレス」だった。
わけも分からず異形の存在「シャドウ」に追い詰められる中、謎の生き物「モルガナ」と出会い、主人公は「ペルソナ能力」に目覚め、シャドウを撃退する。
その後、竜司やクラスメイトである高巻杏達を虐げる教師・鴨志田を改心させたことをきっかけに主人公達は怪盗団を結成し、世間の悪人達の「改心」を始める。
